Dust In Viewfinder But Not In Picture. This is not a problem with film cameras don't have because they advance the film, I didn't see anything on the lens, so i swapped out lenses just to make sure.
Never rub on it though. It's only visible when looking carefully into the viewfinder and you can see a few tiny black spots on the edges of the viewfinder screen. Any ideas on how to clean it out ?

When i look into my 40d view finder i see dust but not in photos. Firstly, specks of dust on the mirror or on/in the viewfinder will not show on any images as they are not on the sensor. It won't show up in the image, as you've noted, and doesn't really hurt anything, but it is annoying.
Most Dust In The Viewfinder Is On The Underside Of The Focus Screen, Pushed There By The Use Of Zoom Lenses Pumping Dusty Air In And Out Of The Camera As They Are Zoomed.
It is not noticeable when looking directly into it (i mean like if you'd shoot using the vf) but is. Hey guys, recently i've been noticing that my 6d no matter if there's a lens or no lens attached to it, dust finds their way inside my viewfinder and there are some i can not remove at all. Any dust and specks you can see in the viewfinder are not on the sensor if your images 'specks' free then there is no dust (yet) on the sensor ~ as noted above by samsen, take a picture of a bright uniform blue sky at say f22 but as part of that process first focus on something close like a wall then switch the lens to mf point the camera at the sky and take the picture.
You Should Check For It Periodically By Taking A Picture Of The Blank Daytime Sky And Then Enlarging It As Big As Possible And Scanning It Carefully.

#1 james_lai if you can see the dust specks they're in your finder, not on your sensor. I thoroughly cleaned the mirrors/focus screens and still nothing! I've tried taking pictures of the clear blue sky and of my white ceiling and still i can't see the spots on appearing in the picture.
